There was a choice of legacy script or a new version that would allow more up and coming features. I chose the new version and it appears to have to https in it. :)

If you put it in toplogo, you'll need to repeat it if you use
toplogo_loggedin. I would recommend putting it in botlogo, since it gets
loaded after the rest of your page content. If for some reason your
server is taking a while to contact the Google Analytics server, your
page content won't be affected as much as if it were in the toplogo.
(Having said that, ours is in the toplogo, but only because I haven't
gotten around to moving it!)

Also, if you use SSL, make sure to use the secure version of the Google
Analytics script. It uses an https URL, which prevents IE from
displaying the "secure and nonsecure items" warning on every page if the
user is logged in.
